I agree. If I buy a Marauder w/o moonroof I won’t hesitate to have an aftermarket one installed. Had powered moonroofs installed on both my ’98 Mustang GT (up and over) and my 2005 GT (inbuilt); can’t imagine owning another car without one.
Had a flip up type moonroof in my 1988 Ranger but my subsequent 2001 and 2006 ‘suicide door’ Rangers won’t support a moonroof due to roof/ frame construction.
Just received word from one of the other members (Hwy73 from a "Marti Report") that there were 1,212 moonroof cars in the 2004 MM production. No further breakdown. That means that about 38% of MMs in 2004 had the "2MHHM" VIN identifier for a moonroof/incomplete vehicle.
So, only about 11% of the total MM production came with moonroofs.

If the moonroofs were spread "evenly" across the '04 color & interior combos, here's what the numbers would look like .....
2004 Black MM with Dark Charcoal -- 1,081 produced (408 with moonroof)
2004 Black MM with Light Flint-- 156 produced (59 with moonroof)
2004 Silver MM with Dark Charcoal -- 534 produced (201 with moonroof)
2004 Silver MM with Light Flint -- 463 produced (175 with moonroof)
2004 DTR MM with Dark Charcoal -- 574 produced (216 with moonroof)
2004 DTR MM with Light Flint -- 406 produced (153 with moonroof)

FWIW: The moonroof that Ford used on the MM is made by Webasto. The "Solaire" model. So, if you wanted to duplicate the hardware from a 'stock' moonroof-equipped MM, buy that one. (It does not include an overhead console when bought from Webasto.)

For what its worth the original moon-roofs were installed just like an aftermarket one - they shipped them out and a supplier cut the roof. Some newer cars like the Fusion and Taurus have the roofs pre-stamped for a moon roof but if it doesn't come with it you can still order it. For what its worth after 10 years my MM doesn't leak, the factory moon-roof on my Suburban does

I'm 6'3" and sit with the seat back all the way up and the seat base as low to the floor as it will go. I don't have a problem with headroom in my moon roof-equipped 2004 CVLX Sport. If I really straighten my posture and stretch, my head will touch the ceiling, but in normal driving posture it's no issue at all.
That said, I rarely open it while driving. I like to drive with all 4 windows all the way down when weather allows, and I have noticed that with the moon roof also open at highway speed, the center shoulder belt in the back seat flaps noisily against the leather, which I find annoying.
The moon roof is nice when parked on a hot day though; you can flip it up and it vents heat better than leaving the windows down an inch. Makes a big difference on my black-on-black car with no window tint. Beyond that, I'm sort of indifferent to it. Basically, it's OK to have, but I really wouldn't miss it if it wasn't there.
Shopping for a decade-old car that's optioned just the way you want it is a frustrating exercise. I think you'll be happiest in the long run finding a car that's in the best possible condition for the money you want to spend, regardless of the moon roof situation.

I have an aftermarket Webasto roof. Love it, although I rarely use it. There was a recall on the glue used to glue the glass to the frame and I got it replaced this spring, 12 years after it was installed. Nice to see Webasto stepping up and standing behind their product after so many years.
