So, I see that ADTR now has a kit to do a 5-speed swap:

But unlike their 6-speed kit, you supply your own transmission (and save a few thousand dollars overall). The 5-speed kit is compatible with the T5, T45, and T3650. What are the pros and cons of each of these transmissions? What would make someone choose one of these over the other two?

From CVN:
T-5
-Can be found in any older fox body mustangs
-will only fit the 92.5- car because of it,s bolt pattern that is common to the 5.0 and 5.8 engines.
-Rating 230 lbtq on a 5500 lbs GVW
-Should not be used in stock trim as reliability will be and issue
T-45
-Can be found in the 96 to 2000 mustangs
-Will fit any 92.5+ car.
-Better torque rating at 325lbtq on a 3260lbs GVW
-Non performance/racing driving style recomended due to lower hp and tq ratings but it should be upgraded to higher torque capacity to be reliable.
TR-3650
-Can be found in the 2001 to 2010 mustangs (05 to 10 uses hydraulic clutch set-up)
-Will fit any 92.5 cars
-Rating 360lbtq 3260GWV
-Better torque rating over the t-45 for stock and mildly modified cars
TKO 500/600
-Unit never came stock in any mustangs
-will fit ANY cars with proper bell housing
-Excelent torque rating at 500 lbtq or 600lbtq depending the model
-high performance transmission that is rather rought and noisy.
T-56
-Can be found in 2003/2004 Mustang cobra and the 2000 mustang cobra R
-Will fit any 92.5+ cars
-Excelent torque rating 450lbtq
-High performance transmission with 6 speeds
T-6060
-Can be found in the 2007 to present Mustang shelby GT500
-Will fit any 92.5+ cars with modification on the trans crossmember and drive shaft and hydraulic clutch conversion.
-Excelent torque rating at 600lbtq
-High performance transmission with 6 speed
2004_p71 (Pier) is up near Montreal and has done more manual swaps on Panthers than anyone. He makes the pedals that are included in the ADTR kit.
I have them in my Vic; they are a quality piece.

So, it sounds like if someone were going to do a 5-speed swap with the ADTR kit, their best bet would be to use a beefed up TR-3650, but a stock TR-3650 should be enough on a stock Marauder, or one that has had a Zach or Marty tune done on it. Am I understanding that correctly? I know those torque ratings are for Mustangs, which are considerably lighter.

Yes, a stock or mildly upgraded (http://www.pro-forceperformance.com/tr3650_parts.htm) TR3650 would be preferable to a T45/5, and should be fine on a mostly-stock Marauder.
Plan on upgrading control arms after the swap.
I have a mildly-upgraded 3650 in the Vic; it's putting down just shy of 300 HP/TQ to the wheels.

Well, control arms shouldn't be a problem. Been sitting on a set of them from Sparta I bought back in 2009 I should finally be getting installed within he next month or so.
But this is all good info. Now, for a more heavily upgraded Marauder, what would be a better option? I'm talking a decent about of boost, and whatever else can be thrown at it. Maybe in the 600-800 lb ft range. Would it be better to just go the 6-speed route at that point and get the built T56 from ADTR? Or can the TR-3650 handle that kind of power if sufficiently upgraded?

My TR6060 has seen over 15,000 Miles thus far and yet to show any sign of wear.
I wouldn’t consider anything under a T56 if your planning even small boost.
Or buy mine.. [emoji16]

I have a 3650 from an 04 Mach 1
I also have an Eaton swap. The tranny holds up just fine. I don't abuse my car but I do drive it hard. Made my own pedals and did everything but the tune(thanks Marty). I've only put 10k on it and it had 70k when installed on the tranny. Good times.

It won’t hold 800 of anything, but 500/550 all day. Very smooth transmission 2200

Any pics of your setup? You make the stock center console fit?

Well, this was more of a research thread. Trying to learn what'll work best. If I had money to spend, depending on cost I'd be interested in that trans. I could drive to N Indiana and back home in an afternoon.
But I think I understand the options better. The 5-speed swap is best with the TR-3650, and fine if you aren't adding boost/nitrous. The 6-speed swap can better handle power adders.

6200 to do a six speed swap and you still have to fabricate your tunnel and crossmember. But that’s a new t56 magnum. I bet someone could do it cheaper.
The five speed might leave you wanting to grab another gear.
The t56 you change the yoke to a sonic and the shaft is the correct length.
That’s for the Marauder with the harmonic balancer yoke on it.

I will chime in since I'm behind the manual swap kit with chris :)
The kit itself offers you the option to have pretty much everything you need to do your swap regardless of the transmission you have.Like adam mentionned , the capacity and application of each of these transmission is really up to the buyer and should match the level of modification or use of the car. That being said, I have seen car (mustangs and panther) with more power that the trans can handle and get away with it because the car is well driven and not abused. I blew the syncros on my third gear while doing a burnout all the way to the 4th gear ( I know it was stupid but I'm sure you all have seen that video on youtube :D) so it's either they last or they dont .
Since I have a reputable transmission shop locally that rebuilt manual trans so I bought from them an upgraded tr3650 out of a mach one good for 525/lbtq . It has up graded internals and most important a 26 spline imput shaft (stock is 10) .Drag racing is my thing and the hard launch on the 60' really put a whole lots of stress on the trans.You still can upgrade pretty much any of the transmission you want for less than a brand new tko of t56 etc etc and have a great set-up.

Parts are not cheap at all but it's also brand new. Most people will find all they need at the junk yard on a well maintained mustang and grab everything for 500$ but the vast majority is that most trans are beat up and require a rebuilt to last .
Unlike the tr3650 that pretty much drop in as is with little modification on the cross member, the t56,t6060 needs more room around the trans tunnel and the mount is so out of the way that the cross member need to be heavily modified wich I personally do not like. On a stock 4.6 2v I dont see the need of a 6th gear unless you want to brag about but you guys with the 4.6 32V have a better power band to use of all of the gears but cost and modification becomes a factor.
Tr3650 uses a different yoke (31spline) but the stock drive shaft has the right lenght, only the t-45 needs a drive shaft spacer.
