I have read a lot of good advice here about things to look for before taking delivery of your MM (or any car for that matter).
Given the meticulous nature of discerning MM owners on this site, I am almost sure that someone has an actual list they used (or wished they had) when going to the dealer to inspect their MM before taking it home.
Care to share? I will once mine is done!

Dealers do have a list from Ford they are supposed to use. they should be able to give you a copy.
Other than that list, I'd suggest you look closely at the paint. Look in the door jambs for scratches on the sills from assembly, look in the rear door jambs, especially the dog leg area and where the dog leg joins the sill, for thinly applied paint.
Look at the roof area where the quarter panel sail meets the roof, in the seems, and above the filler piece, for thin paint.
Some have found extremely thin paint under the trunk lid.
Paint issues should be brought up as soon as possible.
Before you drive off you might want to check fluid levels and tire pressure.
Some of the things on the Ford checklist are items that would have to be checked during a road test, such as operation of speed control.

Leather adhesion to back side of steering wheel? Front plate bracket secure? RC's dead right about the paint.

MAke sure the shift engages in all gears properly (this was a problem in that the linkage needed adjustment);
check your rubber moulding around the headlights for proper fit
