There are a few placed to check. Water leaks can be a beeach to diagnose.
1. Check the door seals all around.
2. Check the floor board drain plugs, they sometimes rust away or just start leaking.
3. Check all the rubber grommets on the Firewall. I had a TC that leaked water from the throttle cable grommet on the FW.
4. If it has a sun roof, check the drains, they get clogged and water back feeds.
Good luck.

See if it is the factory windshield. If not, I'd put money on it that they didn't seal it properly when they replaced it.

you might have to pull some trim off and the door panel and have someone spray that side of the car with the hose and see where it comes in....
Just to rule this out, the under side of the body is 100% intact right?

According the shop manual 97 GM never had a moonroof option. Yours must be aftermarket. Does the switch have 3 buttons and say ASE on it?
Here is the procedure to check the drains for a 97 Town Car. At least it will give you some idea.
Water Drainage System and Water Leak Corrections
Drain Hoses
The roof panel contains a drain trough that encircles the roof sliding outer glass panel (502A82). Attached to the roof sliding outer glass panel are four sliding roof panel frame drain hoses (502C52). One sliding roof panel frame drain hose is attached at each corner of the roof panel (50202). The two front sliding roof panel frame drain hoses are routed down the windshield pillars and into the cowl sides exiting at rocker panel drain holes. The end of the sliding roof panel frame drain hoses are not reusable. The two rear sliding roof panel frame drain hoses are routed down the rear pillars forward of the rear wheelbase exiting at rocker panel drain holes.
NOTE: Prior to performing any services, verify that the drainage system is not plugged or restricted. Use a 473 ml (16 ounce) container and pour water into the drain trough. Look at the rear of the vehicle to make sure that the water drains from the rocker panels forward of the rear wheelhouse.
If the water flow is restricted, use compressed air to blow out any material in the drain hose system. Test by pouring water slowly into the system again.
After making sure that the drainage system is not restricted, verify that gaps do not exist between the roof sliding panel seal (51884) and the roof panel. If a gap exists, the gap must be brought to specification before any further action is taken. Adjust roof sliding outer glass panel as described.
With clearances within specification and roof sliding outer glass panel closed, have an assistant spray water on the roof sliding outer glass panel. Check the inside area to see if an excessive amount of water is entering the drain trough. A large volume of water indicates that an excessive clearance exists between the roof sliding panel seal and the roof panel.
Sliding Roof Panel
The roof sliding outer glass panel has controlled water leak at the roof sliding panel seals. A properly adjusted roof sliding outer glass panel should result in a snug fit between the roof sliding panel seal and the roof panel around the entire opening. The fit can be checked by using a feeler gauge set at 0.25 mm (0.01 inch) between the roof sliding panel seal and roof panel. If these specifications are not maintained, water will overflow the drain troughs and enter the roof panel, running down into the passenger compartment when the vehicle is stopped abruptly. Also, increased wind noise could result if roof sliding outer glass panel clearances are not kept to these specifications.
Wet Headlining—Sides
If water drips from the roof headlining (51916) above the front door (20124) or quarter window, check to see if the sliding roof panel frame drain hoses are disconnected from the roof panel. Apply Weatherstrip Adhesive E8AZ-19552-A or equivalent meeting Ford specification ESB-M2G14-A on drain tube nipple and insert sliding roof panel frame drain hose.
