What is the differance between a MAF sensor and a AIT sensor ?

The IAT is the last 2 wires on the mass air harness. It's in the MAF on our cars and on a Cobra it's in the lower intake

AIT? Maybe you mean IAT?
Intake Air Temperature.
Both sensors are built into the MAF assembly for the MM, but they are separate for a lot of cars, such as the Lightning. The Cobra has two IAT sensors, one with the MAF, the other after the blower. The most important one is after the blower.

I believe it's actually connected to the two outermost wires on the MAF sensor connector.

After the blower like front or rear of lower intake ? On the Marauder doing a eaton swap useing a Linghting or Cobra 90 mm MAF. How do you wire a second IAT after the blower ?

Depends. You can extend the wires and connect to the factory Cobra IAT2 sensor which is located on top of the blower adapter plate toward the rear, under the plenum, on the driver's side. Or you can drill and tap the lower manifold and install a threaded Lightning IAT sensor, then make a blockoff plate for the Cobra sensor.
You can't wire in a second IAT sensor. This is in place of the original before-blower IAT sensor.

What location is better ? Wouldn't there be a more true reading from the IAT at the lower intake maifold ? Isn't the IAT just responsiable for pulling or advance of timming or does it have other functions ?

Burt, the way i showed you is the way all of the second gen trilogy kits are being done now. that should tell you something.

Functionally it's the same. Just more work to do it Dave's way. And the Trilogy upgraded system that I've seen pictures of puts it in the blower plate, not the lower manifold.

you dont really have a blower plate with the eaton. unless you were to use the factory iat sensor and pigtail. it seems to me the way i did it and Zack has done it its the easiest. cut 2 most outer wires from maf, extended to rear of lower intake. drill, tap screw in sensor and done.

OK, let me spell it out step by step, then y'all can do whatever seems easier for you to do. And the Eaton does have a discharge plate, the OEM IAT sensor for a Cobra is mounted in it.
Method 1:
1. Acquire your Eaton kit, check to see if the OEM IAT sensor is still in place.
2. If no sensor is in place, purchase one.
3. Purchase the pigtail for the OEM sensor.
4. Cut and extend the appropriate wires from the MAF sensor to the IAT sensor.
Method 2.
1. Acquire your Eaton kit, check to see if the OEM IAT sensor is in place.
2. If no sensor, either purchase a sensor to use as a plug, or make a blockoff plate, or tap the hole for a pipe plug and plug it off.
3. Purchase a Lightning IAT sensor.
4. Purchase a Lightning IAT sensor pigtail.
5. Drill and tap the intake manifold. If you don't have the drill bit and tap, go buy them.
6. Cut and extend the wires from the MAF to the IAT sensor.

I didn't see any need to do extra work when I did my conversion. I just use the stock Cobra TMAP sensor and its wiring harness and just spliced the wires in. No need to purchase the Lighting IAT sensor or drill and tap the manifold and block off the factory hole on the blower discharge plate.
