Any nut, bolt, part... you name it.
The first thing I took off was the spare tire because I blew one out on the way to school.
What about you?

The first thing that I took off was the dealer advertising sticker on the trunk lid. It only took about 15 minutes after I got home to peel it off. Must have been too excited at picking up the car. Otherwise I would have noticed sooner and had the dealer take it off.

Sub-woofer. Replaced with Base Link. I had the Bass Link in my truck that I traded in for the MM and the dealer swapped it out for me.

The center child seat restraint anchor. I ran my CB antenna wire from the trunk through the hole. I only use a hand held unit, and only on long trips, so the magnetic mount is plenty enough for me. It works inside the trunk.
The dealership placard/advertisement on the driver side trunk panel. If you look close you can see an area about the size of a dime where the glue scorched the paint.

+1 on the dealership sticker... Got rid of that right when I pulled in the driveway. Told them I was doing it before I left the dealership too.
Thank GOD they don't rivet those things in anymore!!

A thin layer of rubber from the rear tires closely followed by the gas cap.

I keep hearing about these, but I have never seen ONE on my car! Maybe the previous owner had a field day ripping them off!

The first thing I took off the MM in 07 when I got it was the rear licence plate frame holder that was from the St James Volkswagen dealership.
Some rich guy traded the car for v8 Audi and the MM found a better home.

1st. Floor mats. Brought a set from Wally World with me to the dealership. My OEM mats have never had the bottom of footwear touch them.
2nd. The price sticker. Told the dealer it had better be on there when I picked up the car. Still have it and it's laminated.
Told the dealer not to install the front plate bracket. We don't need them in North Carolina. Also told them that if there was any type of dealer advertising on the car ie. the placard/plate they would either take $1000.00 off the price of the car or I'd refuse to take the car. Needless to say there was no placard/plate ever on the MM.

Mine's boring, but I'll contribute... I took the driver's side front corner light off and replaced it because it was cracked.
The 2nd thing I took off was the dumbass spring spacers that the previous owner put in the front springs. Asshat.

I've never bought a new car that had the dealer's sticker/badge on the trunk!
The Helmholtz Resonator.
Although at the time, I didn't know what to call it, just an ugly 'J' snorkel.
Technically speaking, from my sig, it was 4 non-locking lug nuts in exchange for McGard locks, but that's way too trivial.
Oh and like others mentioned, ensured my dealer did not embroider the car in any way shape or form.

I can't remember if it was either the stock air intake and replacing it with the K&N FIPK or if it was removing the stock "Autometer" gauges and replacing them with Autometer Ultra-Lite II's.

1st thing I did was take the dealer sticker off and put in the Marauder inserts....
1st nut I turned was on the hose clamp of the factory air intake and threw on a JLT, and it was a good choice!

Dealer junk and I had to go out and buy a factory front license plate holder since the one on the car from Carmax looked worse than the factory model.

Drivers side fog lamp.
The glass was broken out of it from a rock kick up on a car so had to replace it.
Then the OEM air intake to switch it to the K&N kit instead.
