what is the difference between a ".ll3" and an ".mtf" extension if I have both at my disposal?

I believe one is the file "ready-to-be-loaded", while one is the file that you can load into editing software and make adjustments. Unless you're a tuner, you're probably gonna want the ll3 file.

I'm not sure if it has anything to do with model years but most 04 owners I know run .LL3 file format including myself. I know people have used .LL3 on Xcal SF device (myself), Xcal2 and Xcal3 units.
Not sure about the .MTF.

mtf is for the pro racer package. ;) ll3 and cef can be used by most xcal 2's and 3's.
