My key fobs stoped working (yes I have changed the batteries) but the strange thing is, if the car is running they will work if the car is off they don't.
Any suggestions on this.

Search online for the key fob programing and try reprogramming them but for however many you have/want to use program them all at the same time.
Someone here did a good, quick write-up on buying new ones off e-bay and programming them really fast, it sounded incredibly easy, but I don't remember who posted it.

I bought a new one on Ebay for around $20, and used the instructions in the owners manual. It was really easy to do.

Programing those 4 button remotes is easy. 8 key cycles then leave key on the locks will lock and unlock, at that point you hit the lock then unlock button opposite of where your door lock end up after the cycle. For example if they end up in the unlock position then hit lock then unlock and vice versa.

I dunno what your problem is but I'm 99% sure it isn't programming, also 99% the remotes aren't supposed to work when the engine is running... I'll take a stab saying you could have a fuse blown but again that a guess...

The Marauders, Grand Marquis & Crown Vics through '05 use a different programming(and remote), only takes four cycles to activate the programming... Remotes for the vehicles that require eight cycles will not work on these cars...

When the battery dies and you have to replace it on a key-fob it looses the ability to work on the car.
You have to close all the doors and lock them then cycle the ignition switch on and off to the acc point until the car unlocks and locks the doors then hit the unlock button on all the key-fobs you have quickly for them to learn the new key-fob code.
Each time you have your car go into this mode it makes a new key-fob code so if you do not hit the unlock button on each key-fob you have only the one you did it to will unlock and lock the car.

P.S. do not forget when you replace the battery in the Fob's to put a tinny bit of dielectric grease on the contact points for the battery inside of the Fob like you can see on the old battery you took out!

Not so, the remotes never loose their programming, always puts out the same coded signal(assuming the battery is good)... Each one is unique so the chances you'll open someone else's car is zip....
I had one for my '93 Grand Marquis lay in the drawer for several months with no battery, when I reinstalled the batt it worked as always, no programming needed... Also found same for the Taurus module/remotes that's installed in my '88 T-Bird...
BTW the remote for my '07 Grand Marquis does unlock the door with engine running... That isn't possible on some of the older models, but I haven't tried my Marauder to see...

Recently had to replace the battery in 2 fobs 1 for our 2007 Taurus and 1 for my Marauder. In both cases after replacing the battery they would no longer unlock or lock the cars they belong to nor open the trunks. This is why I said what I did in the reply thread.

That should be the case only if you tried to reprogram the remote(s)while the batteries were dead...
I'll have to check, but AFAIK there is no info in the owners manual about having to reprogram remotes after replacing batteries... I never have and I did repl the battery in one of the remotes for my mom's '03 Grand Marquis, which uses same remotes as Marauder...
I'll pop one of my Marauder remotes open and let it set over night without a battery to see...
