I was on their website and under the section for the 2003 Marauder, they only have front upper control arms. However, for the 2004, they have the entire rebuild kit available. Is there a difference? Can the 04 parts be used on an 03? Did they just neglect to add the same parts to the 03 lidst for some reason?

I'd say yes, beacause I just bought upper and lower moog arms for the front on rockauto.com -- for my 2003 MM (suspension parts are the same for 03-04)

Why would someone need to replace the entire control arm, are they improved?

Easier than taking the old one and trying to press on new ball joints.

According to MOOG they are better than OEM. My car is somewhat loose and I have decided to replace every component with MOOG where applicable.
