The Audophile system comes with 3 connectors. 24/16/8 wire.
I can only find wiring harnesses for the 24 and 8 pin. The wiring diagram says the 16 pin connects dvd signal, shield, audio on and audio protocol. Is this anything to do with the trunk mounted disc changer or just for rear mounted dvd players? For normal installations, it sounds like the 16 pin just isn't used. (?)

When you installed the Audiophile Head Unit, your trunk mounted changer became inoperative. The Head Unit should have 6 CD changer Internally.

Correct. I removed my CD Changer several months ago as there is no need for it really, plus it's a weight reduction.

I thought you bought a Pioneer?

no-no.
Isn't the stock Marauder stereo an "audiophile" unit? That's what I'm replacing. I have the Pioneer coming, but I'm receiving the wiring harnesses in the mail seperately and I'm confused.
Also, the amp in the trunk only powers the subwoofer? I thought it powered everything. So the only other amp is inside the head unit that powers the 4 speakers?

I can't recall the OEM unit, but the hook ups are the same as the Audiophile.
Correct on the amp.

I received the stereo removal tool today and pulled the radio. I unplugged the 16 pin harness and sure enough, it controls the cd changer. I guess I'll just abandon it, since it's obsolete anyway.
