Does anyone know what would be required to make a 4.6 out of a 99/01 Cobra fit into my MM? (ie stuff swapped over, new parts needed)

A 99 engine will require the Marauder front cover and oil filter adapter. An 01 engine should require just the oil filter adapter.

And those are things I can just swap over my stock motor correct or should new ones be purchased?

teh front cover can be swapped. If the Cobra motor has a WAP block the oils filter adapter can be swapped also, but if it's a teksid you may have to buy an adapter becuase I can't remember if the coolant passage shape is the same.

You're welcome.
You'll also need to use your coolant crossover and to buy an 8 bolt flex plate.

Ford made some 8 bolt flex plates for mustang GTs in 1999 or 2000. I think the navigators also used an 8 bolt flex plate.
