Has anyone replaced the fuel injectors in their car with higher performance models?
Which do you recommend, and links to where to purchase them?
Any help would be appreciated!

Should be no reason to replace them if you are.

If you're NA, you'll put injectors in, have to have a custom tune (which means buying the handheld tuner also) yet you won't gain any thing as far as hp/tq. You want the right size injector if you're under 80 to 85% duty cycle. The computer has more precise control. Bottom of the page there is a Fuel injector worksheet you can just plug the numbers into: http://www.rceng.com/technical.aspx

Someone had mentioned to me that upping the injector output could increase horsepower with a tune. But from what you guys are telling me, that doesn't seem to be the case.

You need more air coming into the engine before yoh go spend money on injectors.

More air, not simply more fuel into the engine is the key (accordingly, you should prolly start saving some coin to purchase a supercharger and THEN get a set of 39 -60 lb injectors to complement it....;)).

What about porting the throttle body? Would that with a combo of larger injectors increase output? I realize that it's not going to be drastic, but maybe even 20-50 HP?
I basically just want to get a little more "oomph" out of the stock motor without going the supercharged route (for financial reasons).

I would not waste money on porting the throttle body especially as a "stand alone" mod.
Not to sound like a sales pitch but you would be better off with an Xcal and one of our tunes which I can load in the tuner. Of course if you wanted to drive up from Bradenton, we could spin your car up and do a dyno tune for you.

I've currently got a JLT intake, straightpiped 2 1/2" exhaust w/Flowmasters, and a 4.10 rearend. What's an estimated cost to tune and dyno?

Have you invested in an aftermarket tune yet? That, and a set of 4.10 gears will really wake up the car.
20 to 50 hp increase in a NA 4.6L DOHC is going to take a lot more than playing with throttle body and injectors. FWIW, I'm S/C'd and I'm still running the OEM TB on my car. The only reason you'd want to go with larger injectors is if you're putting substantially more air into the engine, which is going to require "pushing" a lot more air in via forced induction (i.e. boost). This substantially higher volume of air would then require a larger input of fuel (i.e. through larger injectors) to maintain air/fuel ratio.
Full exhaust (headers, full 2 1/2 inch pipes, rear cat delete, low restriction mufflers), a dyno tune, UD pulleys, CAI, and possibly an electric water pump is about the extent of the bolt-ons you can do to increase RWHP, and should net you around 40 -60 (net increase from around 240 to 290-300 RWHP). That'll set you back around $2,500 - $2,800.
You can install Cobra intake cams, do some porting and polishing of the heads and lower intake manifold and that'll prolly pick up another 10-15 HP but plan on spending another $1,000 - $1,500 to do it.
Alternatively, for $1,000 or so you could add NOS and pick up momentary increases of 50 to 100 HP, but the bottle's gotta be on, and the "oomph" isn't continuous.
Best bang for the buck if you're looking for big HP increase is SC.
An Eaton swap will cost you between $3,500 and $4,750 (depending on how well you do at picking up parts and whether or not you do your own installation) but it'll net you a 150-200 RWHP gain.
