Sometimes a puddle of water collects in a pocket below the fuel filler cap. It looks like something that would be a common problem. Is there a recommended fix for this ?

There's a small drain hole in the corner that sometimes plugs up with debris. Get a small straw and poke around a bit in the corners (far right corner as I recall). That will clear it up and let it flow free. There is a small drain hose that runs behind the fender well. Unplug it and you'll be fine.

+1 because if it sits there long enough some stuff may rust. Not sure what it looks like inside the door but im sure theres metal somewhere.

Yes, there is a drain hole. Clean the trash out of the filler box & use a long zip tie or something to clear the drain hole & tube out. Then all will be good! :D
