Does the alignment setup differ depending on your tire and wheel size?
I am getting the job done tomorrow on my snow tires. I want to know if this is ok. My stock setup will go back on this weekend.

The Wheel is what is aligned.

Makes no difference. You are aligning the suspension components. Yes, if you have two different tire sizes left to right that will screw things up of course.
Do you have the same size tire all the way around right now?

Doesn't matter, the alignment measures off the head unit mounted to the wheel. The adjustments are made to position the wheel in the correct position/angles.
Take 1 wheel off & bolt another on = wheel in same position/angle.
That being said, I recommend putting the stock on for the proceedure.
If you hit a pot hole or something with the winter wheels which causes the rim to be out of whack, could cause the alignment to be completed inaccurate which when you put the stockers on now causes the alignment to be off & chew up your tires.
Good luck!
PS: You get that window fixed?

Thanks for the advice everyone.
The window regulator is still in need of replacement.
I will tackle that next week probably.
