regarding battery light

Recently I replaced my alternator, bout a month ago. Because it went bad. I have a Trilogy supercharger and a custom tune.
The car has been perfect didn't notice any problems. However recently driving the car and coming to a complete stop, I noticed that the RPMs would go down below 500 RPMs then the battery light would blink quickly.
I am wondering if the tune is at fault.
Input would be appreciated.

Idle air control and TPS throttle position sensor those are both bolted to the throttle body.Those can affect the idle quality

No need to replace... just clean them.

The Idle air controller can be cleaned , mine was coated with carbon deposits. I cleand it with carb cleaner throughly.
It did work better but it was failing again just a few days later so I ended up replacing it.
