Haha, Throttle Position Sensor. I just figured maybe the tuner wasn't working right so I updated it thinking maybe it would read it correctly.

Google is your friend..
P1000 is the PCM has not recognized the like 7 monitors during the drive cycle. have you recently disconnected the battery? change any components, clean anyting electrical? It can take days and over 100 miles of varying drive cycle for all monitors to read.
P0122 is the low voltage/TPS issue (Throttle Position Sensor) has zero to do with SCT handheld tuner

You don't fix a p1000. You have to drive the car for a few days. Your PCM has not recognized of the monitors. Google search it and read and learn Fords very own explanation of drive cycles to check all monitors.
Who's tune do you have? And have you disconnected the battery recently ?

Tuner protection service?
Tasty party salad?
But really, it sounds like you need your throttle position sensor sorted and to drive the car, that should solve your issues

I drive the car a lot, the p1000 code has been there since I got the tuner. (5 months ago) How do I fix the TPS?

Check the proper voltages and tweak it to spec if needed.
