There are no wires in the steering column cover EXCEPT for maybe an antenna ring around the ignition cylinder. That may lead to a box that has an extra key in it. it's designed to imitate the presence of a key for remote start. In my car I have deleted it altogether and can now use hardware store keys to pinch pennies. Id take it to a stereo shop and let them troubleshoot it first. I believe the Ford Remote Start is supplied by Code Alarm and you may be able to get it fixed and retain its functionality.

if the module goes bad it will do exactly as you described
best bet would be to bypass the aftermarket module for now and see if you can get it to fire up as stock
